Would it be easier to try to edit it all in After Effects rather than swapping between the two? I'm not even sure how to keep the quality consistent when constantly importing and exporting...

IF your using CS3, use dynamic link.
If your using some versions without dynamic link, export uncompress.
If your using some versions without dynamic link, export uncompress.

I used to use TIFF seaquences to keep the compression out, but then I got CS3 :-D!
