Question about converting h.264 60p footage.

When using mpeg streamclip, should I convert my footage shot on 1280X720 in 60fps separate from my 24p footage that is shot at 1920X1080?

I'm just converting to Apple ProRes 422 but wasn't sure if including the 60p footage in the batch list of 1920X1080 footage would somehow effect the resolution.
