C100: H264 damage same with Ninja ?

I just bought a C100 with Ninja and I work sometimes for french TV and I have to deliver trough FTP a .mov file with H264 compression.
What is to your opinion the best workflow.
Film in AVCHD, log and transfer in FCP7, compress in H264
or
Film with Ninja in Prores and compress in H264.
Since the encoder damages the Prores version in much the same way as the AVCHD has already done, is there a benefit to shoot with the Ninja (put aside that I can store uncompressed fils with the Ninja).
The file size when I encode in H264 from AVCHD is huge, like 400 Mo/minute ! I didn't try yet with the Ninja.

It's always better to compress from a good quality source. Also the output file size has nothing to do with source format, it depends on your compression settings.

Can I record on the Ninja in Prores and in the same time in SD cards in the C100 in AVCHD ?
This way I could edit directly in Prores, export in H264 and keep the MTS rushes on a hard drive for archives...

Yes, it will record both at the same time. Always shoot and color correct higher quality footage, then compress. I've had to professionally grade h264 footage before and you start seeing the compression artifacts quickly.
