GH3 Transcoding issues FFMPEG

I shot some clips with my GH3 the other day. When I try to encode them using FFMPEG I have an issue where FFMPEG kicks back an error

Stream mapping:
Stream #0:0 -> #0:0 (h264 -> prores)
Stream #0:1 -> #0:1 (pcm_s16be -> pcm_s16le)
Could not write header for output file #0 (incorrect codec parameters ?): Operation not permitted

The odd thing is this error only occurs when I shoot using Manual Movie Mode. If I shoot using video from one of the still picture settings on the dial the file encodes normally.

Doesn't matter if I encode DNxHD, ProRes etc it fails. Not sure why clearly the files are different when it comes to the encoding even though looking at the codec details they look the same:

5dtoRGB uses FFMPEG so the results are the same it crashes when I ask it to convert the file, in fact unlike FFMPEG alone 5dtorgb crashes on any GH3 file I've created. It says it "Cannot load specified audio codec" Then if I try to continue and convert anyway it crashes. I'm shooting to the Quicktime MOV container.

I don't have the GH3, just the GH2. Have you tried Media Converter (mac only). It can rewrap the Quicktime without transcoding the video, but will convert the audio to uncompressed. Then you might be able to convert it with some other software. You will probably need to download the Re-wrap presets from the same site. The preset is meant primarily for re-wrapping AVCHD to QT, but i'm pretty sure it still works for other file types.
