FCP exporting issue

I'm editing 24pa footage on FCP 6.0.1. I'm trying to export a portion of the sequence to a .mov but when I play the exported file, my shots are completely different than what I see on the canvas when I play it back on the timeline. It seems as if my markers have been messed up during the exporting process. The same thing happens when I send a slip over to motion. Has anyone ever seen anything like this? And is there any remedy? Or do have to try and recapture all the footage in a new project and start form scratch. Any help would be appreciated

Also, I filmed in 24pa squeeze mode and I checked the anamorphic box when I captured the footage, but when I export it, it's in 4:3. How do I get it in 16:9? Is it in the export settings when I export it to .mov?

First step in FCP starts acting really, really wonky: trash the FCP prefs. Then re-launch and see if that helps.

What do you mean by trashing the FCP prefs. The user preferences? All of the capture settings are on point for 24pa footage. My sequence settings are good, it just looks like the markers are out of whack. THe in and out points are set and they look good when I watch the timeline through canvas, but whenever I export it (and I've tried both QuickTime Movie and QuickTime Conversion) the clips are not right. Could it possibly be a miscommunication between the captured footage and FCP or FCP with Quicktime?

I created another sequence and dropped the clips into the new sequence and exported an got the same results. It's got to be the captured clips in the browser right? I don't know what to do.

Its hard to discern from your description what is happening. Are you trying to export a sequence from your timeline?

What are your sequence settings? If you have "ins and outs" set when you export the result should be just that segment. Make sure there is nothing else selected and you can see the highlighted part of your sequence between you in and out markers.

Okay so I tried to trash my FCP prefs, still have the same problem. Let me try to articulate this better. Some of the clips in my browser (when dragged into the viewer) are out of sync. For some reason the audio is a few seconds behind. When I take the edited clip and drag it into the timeline, the video is right but the audio is off, and because I captured audio separately I figured no big whoop. But when I export the timeline the video changes. It is now the video that matches the out-of-sync audio. Does anyone know what this problem is? Is there any way to correct it, or should I just try and recapture the footage from tape?

I'm using a dvx100b shooting at 24pa. I've followed NoahK's instructions on capturing and sequence settings to the T. The footage looks fine when viewing, it's just some clips are out of sync in FCP.
