C100: AVCHD File Issues ( I didn't RTFM)

So i've been filming a bit with my C100 on an extended project, and not familiar with AVCHD and not reading this part of the manual, I failed to understand that the entire file structure is necessary for Canon's utility to merge the files. I have been just copying the MTS files and then assuming I could import them into premiere and merge them that way. However, when I do this I get a slight pause in the video and a pop in the audio.

Is there any way to merge these, or atleast a way to edit them so I can preserve the data? I have the video files, the information is obviously there, but the helper files are not.

Appreciate any help, thank you.

Pave, how could Total Commander help with this? I'm curious as I thought that was just a file manager.

I tested TotalCommander with some subdivided AVCHD clips from another cameras and for emergency use is ok (if you can't use Canon's utility). Merge files works in this case fine .-) .
