XDCAM EX and After Effects CS4.

first, the hdv preset is 1440x1080. not good for true 1920x1080 footage. instead of a preset, make your comp 1920x1080 and square pixels. however, this is not your problem.

second, quicktime movie is very general. it could be any number of codecs. i think the default is the animation preset which is very high quality but may not play back smoothly in quicktime. i would suggest that since you have converted all of your footage to prores, that you render your comp out as prores at the same settings.

there is no "grudge" against xdcam ex footage that i am aware of. i bring my footage in to AE in it's native format, then i render out as prores if i plan to do additional grading or xdcam ex if not. works great. i'm not experiencing skipped frames, etc. did you go through your render frame by frame? if so, were there duplicate frames? if not, maybe it's just a playback issue due to huge files you are creating.
