Workflow Batch Convert Folders

I've got 2TB of Canon dSLR and GoPro footage, with each memory card dump in a separate sub-folder/directory, within a date directory. I want to batch convert everything to match with Sony XDCam 35mbps HD, then pluraleyes and multiclip edit.

Compressor will let me batch convert but I can't find a way to make it respect the folder structure. Will Toast do this? Is there another method? I have a windows workstation too, so if there is a solution on the PC side, I would be interested. I don't want to create more than 100 batches (that's the whole point of having a batch!).

Within Compressor, you can assign the output either to the source folder (which is the default), or to a user-specified folder. This can be done clip-by-clip, or you can select multiple clips and go to Target>Destination>Other.
