What video format/codec do you use?

I ran into a issue where I wanted to use Moocha to stabilize some footage for a short film I am working on. After chatting with another guy awhile he said .mts does not play nice in Moocha and is only an ok format to start with. I have never had an issue or cared to even mess with converting the .mts to another format but if I were to start doing this to use with Moocha what would you suggest?

And how?

Core I7, 3 SSD Hard drives, 760 Graphic Card , 24 G memory. I used to use Cineform before Updating my PC, Try it but not sure.
 
I'm using a MAC with Final Cut Express, so I convert the video to AIC (Apple Intermediate CODEC). I found that it works well in my editing.

thanks for the input guys...I'll check it out...except for the MAC...I'm too poor to get one of those bad boys!
