Using After Effects

I'm a beginner at After Effects; I was curious as to how you guys incorporate the use of After Effects? Do you first edit the entire project in an editing software and then bring it in after effects? Do you do it on a scene by scene basis?

I was curious cause I'm using NeoScene, and I was trying to use some effects on some clips but they became pixelated upon export and when I brought it back into Premiere.

Well generally I just export the few seconds from the finished Premiere timeline that need effects work done (I gather this is the standard way to do it). It's a waste of encode time to drop more than you need into After Effects.

I haven't used Dynamic link since my versions are different (Premiere CS4 and AE CS3) - but as I understand it this greatly simplifies things.

I have Premiere & AE CS4. I'm not sure if I'm using dynamic linking correctly, but when it does work, I love it.

I use it primarily for fancy titling.

This is how it works in CS4 - so may be the same...

Drag over the timeline to highlight the portion you wish to apply effect to - right click and there is an option that says something like edit in After Effects (or words to that effect).

If you have Premiere Pro, (I'm using CS 3) you can try to export the footage you need to a .MFX file. (Media eXchange Format) You can edit that .MFX using After FX. See if the quality is better.

There will be no difference in quality when using an external file or a direct link. The direct link is creating the same external file by itself.

New HPX has it right.. It's called "New After Effects composition". You right click a clip / clips and select "New After Effects comp"... You can also make a new after effects comp in the bin for titles etc.
Just select the bin.. Then go to New> After Effects Composition and it'll prompt you for a name for the comp.
When you are done editing in AE just save the comp, go back to premiere and drag the comp to the timeline. You don't need to close AFX unless you need to make more comps. You can test the comp in Premiere, switch to AFX, make adjustments and SAVE then just return to Premiere to see the changed comp.

The integration between Adobe apps is the #1 reason why I changed from Edius to Premiere for cutting.
You can also save separate timelines in a project, and import the project and separate timelines in Encore. No rendering until you are ready to go to Blu-Ray or DVD. Sweet.
