+1 for sticky. No problem at all!!!! Yeah, Adobe really need to fix that.
Just think how many people are doing what you did, and do not realize they are losing quality just from their editing software. Hmmmm, maybe someone should make a sticky about this here and the FS100 section because it's a real shame when the footage gets ruined like this.
This is DEFINITELY After Effects decoding the footage WRONG. In fact, here is a discussion with Adobe mentioned decoding problems with certain AVCHD footage in CS4:

Note his decoding issues, well, this is what you are dealing with! Here is the SAME file in AE, one imported normally, one run through ClipWrap first and converted to ProRes422. Sadly, the moral of the story is DON'T let adobe decode your MTS files for you.
Just to be clear, is this a keying issue in after effects? Or is this a general issue with native MTS files in Adobe? I finished shooting a music video, last night. Should I transcode the native files? I normally edit natively. We might want to pass this on to Panasonic as well, maybe if Barry is watching he can pass it along too in case they get questions about footage and people aren't trying it in other apps first. Given the number of people who actually edit native in Adobe, I can't imagine how many people are getting sub-par footage and don't even know it, or worse, are blaming the camera.
