If simply creating a QT ref file and compressing in Sorenson Squeeze from an Avid sequence, is there any difference in quality between standard Quicktime and Quicktime Pro?

No, you have the Avid codecs to read the Avid media, it is just wrapped in a QuickTime container allowing third party QuickTime aware applications to recognize the Avid media through a codec.
Sorenson then uses the codec to decode the Avid media for compression into an MPEG2 file.
CODEC comes from the words COmpression and DECompression.
