I was wondering if there is a different in video between nikon series e 28mm 2.8 and nikkor 28mm 2.8 AIS. Is the quality would be noticeable ?

I already have a 28mm nikon e-series for my canon 5d mark ii (its suppose to be 1 of the worst 28mm by nikkor).
The nikkor 28mm 2.8 AIS is suppose to be a classic lens

I haven't owned a copy of the e-series but if its reputation is bad then I'd spend the extra. I can confirm the Nikkor 28mm 2.8 is a fantastic lens. It significantly outperforms my Nikkor 24mm which I use in it's place when I want the extra distortion for story reasons such as to highlight the difference between the hero and the bad guy. The 28mm is probably my single favourite lens in my full 20mm - 200mm Nikkor collection. Since switching to MFT blackmagic with and without speed booster the 20mm gets a lot of action now as my widest lens but the 28mm is now pretty much my base lens from which I deviate from as required. Unless I have a specific idea it is the first lens I try when trying to find the shot in any given scene. At least until I get my Veydras.

I haven't compared directly but my research when I was buying revealed the AI and AIs in the 28mm have different optics (7 and 8 elements respectively) but the difference is marginal with the AIs slightly better. Both are very sharp with the AIs having slightly more accurate colour. The AI version should have a greater throw if that matters to you. Some prefer the AI lenses for video for this reason and it does aid in critical focus moves on occasion, although the longer throw can also hinder a smooth movement between extremes. With a follow focus this is minimised in both situations. Ken Rockwell (taken with a pinch of salt) is a good quick and dirty reference for older Nikon lenses. His recommendations for older Nikons have largely been in line with my choices and I haven't gone too far wrong. There was a much better site for information which was called something like mir.com but it was either down or gone when I searched just now. Google finds the pages but my browser can't seem to get them to load.

For the record mine is an AIs and as I previously stated it is my single favourite Nikkor. Whenever I find other vintage Nikon users/collectors and have a natter it is always the 28mm that is most frequently raved about/drooled over (at least of the 'obtainable' lenses). My 20mm (good) and the 24mm (not so good) which I have both cost more but don't get half the attention.
