If I put in an E series card and an R series card in my HVX200a, would I see any weird issues? What if I recorded a clip that spanned across the two cards?

Have done it alot, and it has never been a problem....
That said, I remember reading that some of the earliest HVXs might need to do a firmware update to use some of them, but my friends HVX200 (non-A) was fine alongside my HPX, using both R and E cards interchangeably. Basically, if you are one of the few of people who have a really old HVX who have never updated the original firmware, you might have an issue, but you can easily upgrade the firmware to solve any problem, and once you are up to date, there will be no issues.

The cards are just data storage devices. The data recorded to them is exactly the same either way.
