Missing Footage After Transfer (XDCAM Transfer)

So, I was on a fairly long shoot in a studio where we were dumping the cards every so often there was about 7 dumps we did.
The way I was doing this was plugging the sxs cards right in to my Mac book pro, the using XDCAM Transfer, I would create a new folder on the external hd we were using for storage. Select all clips the clicked import. All the clips that were on the sxs card were cued for import and in a few minutes the transfer was complete and I would check the hd to see that the first and last clips were transferred. Also if I looked at the logging tab in XDCAM transfer the file would be checked at the bottom, I’m assuming this means it has been imported.
Now a few days after the shoot there is footage missing from the cards, when I go back to the folders I had been selecting there are shots that I know were there (on the card) that are not in the folder.
It looks like XDCAM transfer stopped the transfer of a few files close top the end.
But when I go back to the XDCAM transfer it shows thumbnails of previous cards that where uploaded, and it shows me the a thumbnail of clips that are missing. But again when I select the clip it has a check mark beside the file name in the sub clip window in the bottom right hand side.
Has any one heard of some thing like this happening?
I think I’m S.O.L. for these shots but would like to know how to prevent this from happening again.
I have always transferred my footage like this and have not had this issue on another shoot.
any in sight would be greatly appreciated

Are you recording with two cards in your camera at the same time and allowing the camera to switch over form one card to the other. If so then maybe some of the clip is retained on one file and the rest of the clip on another file.
