FS100 and Atomos Ninja at 1080 50i

Hi all,
I recorded some footage with my FS100 onto a Atomos Ninja with the camera set to 1080 25p and the HDMI output to 1080 50i. The shutter speed was set to 1/50 sec.

At the moment I am trying to edit in Avid with a 1080 25p timeline... is this correct? Do I need to convert anything? I am noticing aliasing and slight motion afrtefacts at the moment, which is a little annoying.
 
The Avid is not recognizing the files as PsF, but treats them as interlaced. Tell it to interpret them as progressive.
