Dual system sound workflow

Hi,
I recently started working with a dual system setup. I record my audio on a different file then my video. So far, I've been linking the clips one-by-one in avid but I was wondering if there was a way in which I could sync up the audio, and combine it into one long track rather then having ten layers of audio. The more layers my dialogue uses, the less room I have for ambiance and effects. Would exporting a proxy of the edit and using it in Soundtrack or soundbooth to create one longer audio file be a viable option?

Either way. For longer projects, I'd probably do dailies and for shorter ones I may as well do the thing in one go.
 
Well it depends on how you recorded the sound on set that will determine the ease at which multiple ISO tracks are managed. Typically, these multitrack recorders will carry the ISO (boom, lav, per character as needed) on tracks 2-? (depending on recorder) and save track 1 as a mix (done in the recorder). When AutoSyncing the sources in Media Composer you can choose to sync with the mix track only for ease of use, but still have access to the ISO tracks when needed. If you are planning on editing where every characters has its own track in the timeline, then you will have to manage that manually. There is no "container" grouping for dialog, music and effects. Typically, all that work is done in a dedicated audio workstation that has the toolset to deal with that number of tracks and be able to audition them all when playing.

Alright, thanks. That actually clears a lot of things up. In this case I'm, shooting with a 5d and recording audio separately in stereo (usually) and 5.1 (rarely). Would you suggest cutting the sequence together first, using the onboard audio as reference, and then cutting/syncing the audio in a different program? I know that soundtrack pro had this great feature where it would actually play the video file the FCP fed it, and it would make the audio eng so much easier. Now that that I've switched to Avid, (soooo much better then FCP. I should have made the switch sooner), I'm having trouble finding a similar solution. Could you shed some light as to whether such a program exists? I've used protools, albeit an older version, and have not found anything in it that allows me to play video files and to the audio eng in the same time.

I would sync all my audio up front as part of my dailies process. That way all the events in the sequence have reference to all the audio sources. One you pass an AAF to Pro Tools for example, it has an "expand" tracks based on it's ability to play more tracks and manage them as a dedicated audio workstation.
