Double system sound: A 5D sync question

I am about to do my first short film with the 5D. I will be recording the sound to a separate audio recorder, and syncing with an old-fashioned clapper slate. Since the 5D records its audio at 44.1 khz rather than the usual video spec of 48 khz, does that mean I should set my audio recorder to also record at 44.1 khz? And if I set my audio recorder to 48 khz, would the sound be out of sync when I brought it into the Final Cut timeline and matched it up to the 5D footage?

Though there are many posts about different ways to do this, I have had no issues with sync as long as I conform the footage to 29.97 using cinema tools.
