battery question

When I was shooting some test footage today on the 5D mkiii the battery was in the RED flashing mode low (almost dead). I didn't check the battery level when I went out today big mistake on my part. Anyway when I downloaded the footage it was pretty bumpy. The shot weren't smooth. I was wondering if it was the battery or the CF card?

I've seen this before when using the CF card but I can't remember if the battery was low at that time. Anyone have this issue?
 
Were you using a lens with IS? Could be that the battery didn't have enough juice to power the the IS... that's just a wild guess though.
