AVCHD & FCP Log and Transfer 'skipping'

I'm continuing to have problems with relatively 'long' L&T clips. I have been shooting interviews, they go on for, say an hour. I setup L&T to watch them, and cut quotes out of the interview. Lately, as I have been approaching the last 3rd of the clip, the arrow that shows where in the clip timeline you are starts jumping ahead, and I cannot put it back where I last was. The footage actually is fine. It's the L&T that seems to be having problems. I can sometimes start the clip from the beginning, but it often jumps again when it's at the 2/3rds mark (roughly). I can not manually reposition the tracker to the 2/3rds area, without it jumping forward to near the end. This happens with numerous different clips, stored on diferent hard disks. I have tried trashing prefs, running DU (no problems found) etc. No luck. It comes right back. I reboot, etc. No luck . I am running a Mac Pro w/one internal drive for OS and program file, one raided set of drives 1T x 2 internal, 1T G drive external, 2T G drive external where the copied original footage is. I've also tried moving original footage to the 1T G drive. No change to the problem. My only guess on this is that FCP L&T window may be having problems handling an hour of AVCHD footage and starts to have problems as it gets to the end.

Eventually the clip might stutter, but that hasn't happened since I trashed prefs.
These problems do not happen in short clips.

Questions:
Has anyone else seen this with AVCHD or some other format?
If so, is there a cure?
Is this the preferred way to handle long clips in FCP? Meaning do you create subclips from the master clip during L&T , or do you normally import the whole clip and subclip it in the editing viewer window? I do it this way to try and minimize the size of the clips being imported, to save hard disk space.

Handling long clips should not be a problem. I shoot mostly weddings and the front (unmanned) camera often runs for more than an hour. I have not yet had problems importing from it provided I capture the clip in one go. I have found that FCP is less that stable if I need to scrub through an AVCHD timeline trying to find bits to chop out.

I have had the occasional problem where the time line rolled over 00:00:00:00 (because I forgot to reset the time code prior to the ceremony), but other than that - no real problems with long clips.

Also, when ever I buy a new card (I have 16GB cards) I always format in camera and record until the card is FULL. I then bring the entire clip in to FCP to make sure the card is good. This means I've imported full 101min clips many times without problems.
