I'm sorry if this has already been addressed but this problem has been plaguing me since YouTube went HD.
Encoding using H.264 DO NOT ENCODE YOUR AUDIO AT 44.1kHz.
I've used that sample rate before without any issues with standard def stuff. Well...my HD videos were skipping/glitching like crazy and I could not figure out since YouTube's Christmas present (HD quality videos) was given earlier this month.
I'm not sure if he wants me to mention his name but a nice guy over in the U.K. figured this out. He was having the same problems and that one variable did it. 48kHz, the regular digital video sampling rate, is your HD YouTube friend!!!!
