Weird Hard Drive Noise with Compressor

Hey, I am starting a pretty big project (big for me) editing a 40 minute spot with footage from 3 hd cameras and 96k secondary audio. The two b-cams were canon t2i's and since i couldn't get it to recognize the footage in FCP's log and transfer I am using compressor to transcode their footage to pro-res. My 2008 2.8 octocore mac pro is making a weird noise from the internal raid scratch disc. This is a two disk scratch with my fourth hard drive bay being a back up drive. It worries me to go into a big project with a new "sound" coming from my computer. It is also my first project using 3 hd cameras (the third is an HMC-150). I am contemplating picking up 3 western digital re3 (enterprise class) 1 tb hard drives, software raiding them in the computer and backing up everything with an external drive.
-Would 3 drives raided together as a scratch help out with editing 3 cams worth of pro-res footage or is a 2 drive scratch sufficient?
-Is a new sound coming from my hard drives a "huge" red flag?
I know it would be ideal to have a large external raid array but the cost is currently prohibitive. I know a hardware raid card would be better but in raid 0 with an 8core machine backed up regularly I don't think it's a huge advantage. Would 3 drives versus 2 raid zero'd together make a difference and should I address this before I do anything else? Performance seems to be fine it's just a clicking and spinning noise that's new. Thanks.
