Saving custom layout issue. Please help!

I would guess because you haven't opened a piece of media that references filters, motion or audio then it doesn't action those canvas tabs. However, saying that they do appear behind the canvas tab....probably just the way FCP orders it by default.
 
yeah, i've had that issue before as well. FCP doesn't want to let you keep those tabs out on their own. not sure if there is a way around it. i've never been able to get it to work.
 
What happens when you double click a clip, do those windows open up then?

If not, I'd say it doesn't recognize them as an own window. Looking at the lists of Tools and Windows, it is on lt listed as Viewer Window. There is no Tab stating those particular things, so I would guess the answer is no. Interesting lay-out btw. I never thought of that.

Apparently Apple listens to suggestions on their fcp feedback site. That may be something to suggest if those windows do not open when you open a clip in the viewer.
