Proxy editing using warp stabilizer and multiple footage formats question

I am proxy editing a feature length documentary I shot using multiple cameras: Panasonic HVX00 720p, Sony Sportcam 720p, Olympus E-PM1 1080p. I've reduced all of the files to 640 X 360 .wmv files - editing in Premiere CS6. I have had great success with the Warp Stabilizer in CS6. I'm wondering if I can use the stabilizer on the proxy files and then re-patch to the 1080p MTS files and still have the stabilization. Also, when I am done editing - ready to re-patch - do I have to render the 720p files from the HVX and the Sportcam to match the size of the MTS files? This is my first feature length film, and it's the first time I have done a project with multiple cameras.
