You can go straight from the timeline. Export using QT conversion and change the settings to FLV. Of course, this will only work if you have Flash or a Flash plug in inside your QT library. If you have a compression ap that does FLV (like Sorrenson) then I believe you have to export your timeline to a QT file then drop that into the ap. Just a guess though, I've never used anything to make FLV files other than Flash.
