Part of audio missing from Merged Clip

I'm having an issue with creating merged clips from 5D footage and separately recorded audio. I select in or out points depending on the sync mark and create the merged clip. The audio of the merged clip is in sync, however my separately recorded audio always drops out towards the end of the clip. That audio definitely exists, and I have no idea why this is happening.

Any help would be greatly appreciated, thanks in advance.
 
I've done some searching across the internet, and i've found a few identical cases. Nobody seems to know what to do. Is this one of those issues I'd be better off just finding a workaround for?
 
Your audio should be 48kHz, which is standard for digital video. But... as long as it's in sync, you're fine. Double click the audio clip that's too short in the Timeline to open it in the Viewer, do you see an Out point, is the rest of the audio there?
