I don't have this problem but if it were to occur, is there a way to clean up audio that was recorded over modulated?

Not without a really really really really really expensive box that nobody has because it's just cheaper to loop than to buy. Usually, once something is distorted, that's it. I don't even bother. I think there are a few plug-ins that claim to get rid of it, but they don't work well.
