Odd FCP Issue - clips showing up as 12 hours long

Our editor was working on the offline edit of our feature using a pair of G-RAID 1 TB firewire 800 drives. Almost all of the offline video we received was at least 1 or 2 frames out of sync with the audio so we had to re-sync everything in Final Cut. We could not replace the actual master files on the drives, because that would screw up our future online edit, so the synced clips are just referencing the master clips within FCP itself.

This was working fine until we transferred all of the files to a newer and better fiber channel drive. When we re-linked the clips, every file that we had had to re-sync, which was most of the files, was showing up in final cut as being 12 or so hours long. This drastically handicapped the computers processing ability.

We figured out that final cut was adding hours and hours of black to the end of the clips, and we managed to find a workaround by creating new clips using in/out points to cut off all of the black. This allowed our editor to continue working, but she can't do match frames on any of the re-synced clips, because the computer says it doesn't have enough memory, even though it has 8 gigs of ram. This is clearly caused by the same issue that caused the clips to show up as 12 hours long, but we can't find a way to fix it.

Somehow FCP is choking up on the fact that the audio and the video do not start at the same point in these clips. This problem only came after we re-linked the footage. The actual Prores clips on the drive itself are the exact same as the ones they were copied from on the original drives, so we know the problem is in Final Cut itself.

Did we do something wrong, or is this a bug in Final Cut?

Just to clarify. The original clips where the audio is out of sync all playback fine. It is the references within FCP where the audio has been synced with the video that are screwing up, but those are the ones we need to edit with.
