I have not used the Motu but I have researched it a lot because at one time my studio was going to get it.
The Motu's codec is DVCPRO HD, great for us HVX users. The Motu also features multiple outputs that can be used at the same time. Last time I checked the AJA IO only offered one streaming output. The great thing about multiple outputs is you can have your NLE hooked up to a color correct monitor and a huge LCD tv.
The Motu can uprez and down rez on the fly too. Say your footage is 720p. You can uprez one output to 1080p and downrex another to 480i for review on an SD tv. I think you can even letter box for 4:3 tvs.
