mixed framerate capture

I tried to capture footage that was 95% 24p, with two 30p shots at the end (in a 24p project) when i started editing, i noticed the footage played as 2 progressive frames followed by 2 interlaced frames throughout the whole file, and the properties window tells me it's a 29.97 avi. should i capture the 24p stuff separate from the 30p stuff, or is this some other kind of problem?
