Just a little heads-up for Windows users -- I recently installed CS6 on a new PC. I just discovered that Adobe installed both the 32-bit and 64-bit versions of Media Encoder, and when I click "Queue" from PP, it runs the 32-bit version.
This is obviously slower, and could cause problems -- in my case an installed 64-bit plug-in wasn't being found by the 32-bit version.
To fix it, I just renamed
to
and rebooted. You may want to check that you don't have this issue.

to
C:\Program Files (x86)\Adobe\Adobe Media Encoder CS6 disable
and rebooted. You may want to check that you don't have this issue.
