I'm guessing he had the black frame in his hand, but how is the video tracked so well in 3d space inside the frame?

It's just planar tracking. You can do this pretty easily in AE just with the built-in tracking tools. Just look it up in the manual. Also, if you have AECS4, it comes with Mocha for AE which is another popular tracking tool made for this kind of stuff. Though, either/or will be the job done. You could also do it by hand with the Corner Pin effect (which is what the tracking data will be applied to if you use the built-in AE tracker).
