Help with HDD problem in OSX

I've got a 750gb internal drive formatted as MBR, HFS+, it was all but full. I was re-organizing and resorting a lot of stuff today. I noticed at one point, I deleted some files, and the freespace didn't seem to change correctly (ie, delete 15gb, get 2gb more of freespace). This happen a few times before I decided I better check the disk/repair it, to report free space correctly...

But then after repairing, it said, after taking a few minutes, that it could not repair the disk. I rebooted and got a message saying how Disk Utiliy had been unable to repair that disk, and the drive was made available to me with limited functionality, and to backup my data ASAP.

Before I rebooted, the drive showed 98gb free; after rebooting, 240gb free. Wow, big difference. All my files were still there as far as I could tell.

So I backed everything up to two different drives, splitting the files between the two (both, again HFS+ formatted - except, one using MBR partition table & the other GUID, but as far as I know this doesn't matter). Total size of copied files = 535gb; the "messed up" disk said 439gb - a ~100gb discrepancy.

I then used Alsoft Diskwarrior 4, and after repairing, the disk that had to be repaired now said 496gb total used (57gb more than before); but still 40gb short of the files I copied from that very drive... odd... still a 40gb discrepancy!

I ran disk checks and repairs on every other disc, everything is good and normal.

Anyway, I was wondering if anyone knew what in the world caused this, why the disc got messed up in the first place and what the size in file discepencies is all about. I have two options now: continue to use as is, after its been repaired by Disk Warrior; or since I have all files backed up, I could reformat the 750gb drive that was problematic and then copy everything back. If I do that, should I make sure to format to GUID partition table?

Anyway I'm looking for some understanding on whats going on here, some feedback, and some advice on next steps/things to do/watch out for.
