Can a glitch in the source footage cause a timecode problem while capturing?

It might. I would capture as a non-controllable device. I was editing a video a couple weeks ago and I didn't know there was a glitch until FCP started quitting on me whenever the rendering reached a specific point. I tried re-capturing a couple times but it only worked after I tried non-controllable.
