Frame Rate Converter Workflow

I'm working on a feature film shot in DVCPRO 720p60.
Half of it is 59.94 and half is 23.98. (Our plan was to shoot the whole thing in 23.98)

At first I thought maybe the DP had some good reason for doing this and I just wanted to jump in and start editing but now as the film is nearing completion I realize I'm going to need to convert all those 59.94 files that are used in the master timeline to 23.98. So I'm converting them using the DVCPRO HD Frame Rate Converter and then reconnecting the media.

As I try to reconnect it it gives me a warning message about how the time code is different (which is OK because I know the DVCPRO converter removes the TC) It plays fine in the timeline and looks good. The original files have not been overwritten.

Has anyone else used this workflow? Is reconnecting the media to files with different frame rates going to give me trouble later? Is overwriting the files a better faster workflow?

The FCP Sequence settings are
HD 960x720
23.98
DVCPRO HD 720p60
48 khz
16 bit

Thank you in advance :)
