FLV for streaming

Ok...so here is what I have done:

I took a 350mb file that is a 37 second Apple ProRes 722 (LT) file and I put it into Media Encoder and changed it to a 14mb FLV file so I can upload it to my website and have it stream. I uploaded it, and it streams decently quickly, I would like it to go faster but that isn't my main problem.

When it plays through the first time after fully loading it looks great, almost like it wasn't compressed at all. However when I play it again it starts to get choppy.

Is there a way that I can get the file to load faster and is there a solution for the choppyness?

Thanks in advance!

The "choppyness" as you call it is often a byproduct of your buffertime and not strictly always data rate. What leads me to suspect it instead of data rate is as you describe it plays through OK on the first pass but stutters on subsequent plays when the file is now resident in your local cache. While the media encoder lets you control size, data rate and other settings pertaining to the video and audio channels plus file format like the older style flv vs. newer f4v for h.264 encoding, control of player settings for things like buffertime is best done in Flash through ActionScript which gives you maximum control of how the player operates during playback.
