FCP 7 Capturing only A1 audio track

So my system all of a sudden started only capturing my HDV footage from Canon XHA1 with only on audio track. It isn't combining both tracks, as one track was recorded with a shotgun Mic and the other with a lav mic. It plays fine with both tracks, but only captures one. Both audio files are selected on the capture window.

Very frustrating!!
 
Have you listened to it? Is it mixing the tracks into one or not capturing one. If it's not capturing one, which audio track is it not capturing? How are you capturing your footage?
