Does the line of action rule still stand when subjects are talking over the phone?

It has been used that way. Since screen direction is such an accepted convention, maintaining it when shooting a conversation over the phone can help to maintain a visual continuity and sense of order. Of course breaking the rules, when done conscientiously, can also be used for the opposite effect of breaking the visual continuity and sense of order.
