Custom Chromo/Alpha Transition

I have created a custom transition (wipe) on after effects. A transition wipe layer wipes over a blue layer to reveal alpha underneath. This is exported as a quicktime RGB + Alpha movie and imported into Premiere CS4.

Now I need to place this wipe from one scene to another, but I will need both the scenes during the duration of the wipe. I am having trouble on which layer to place the wipe quicktime on and whether to apply the blue chroma key on video layer 1, video layer 2 or the wipe?

I have attached the clip.... i need to replace the blue area with another clip...... thanks in advance for any help

Hum, i forgot about the other two colors...

Put the Blue Screen Key on the Transition and add a Four-Point Garbage Matte to one of your two clips and animate it during the transition so that the part that is blue shows the video you want to show.

Video 1= Clip 1 (No filters needed)
Video 2= Clip 2 with an animated Four-Point Garbage Matte on it
Video 3= Transition with the Blue Screen Key on it

The animated Four-Point Garbage Matte should follow the green/yellow border from the beginning to the end of the transition.
