I am just wondering is there is a way to use either Cinema 4D or After Effects to create own 3-D animations using existing photos I've taken of cities and creating my own intros out of that.

I'd Google terms like "digital matte painting" "camera projection" "after effects" "cinema 4d" "Projection man"

You can do some of this with just AE using the Buena Depth Cue plugin but going more 3D usually is better and Cinema 4D might be a good choice for it (I'm a Lightwave user so can't really help there). The science behind image/camera projection is pretty generic though and can create some very nice work. Though it is one of those things where if you have to ask if you can do it, you most likely don't have the years of experience to pull it off.
Most Nuke/Fusion digital matte work is done this way, project images onto placeholder geometry and add a 3d camera. But it's harder than it looks to do it well.

I've done that to a limited extent. Not sure if this is what your looking for. BUT that's the basic idea. PM me if links don't work. I still have old C4D copies archived that I share for free. (Formally Raptor365)

Short zooms or rotating pans maybe, 45 degress at max, are best else you lose the illusion. I'd keep it lower.
Slow crane shots you can get by with 4 layers of city layers if you crane 20 feet or so?
I have a great example of that if I kind find it.

I use Agisoft Photoscan for jobs like that
