Correct Background Setting

I'm trying to do some titles that I want to overlay on top of footage using FCP. What background settings do I use in AE so that the background is transparent?

It depends. The perfect deal is to use the actual video background and make it invisible in render.

Else you must use a background color that matches the color of the video that would be in the background.

Else you can just leave it to black ( if you don't have soft edges on the titles) and pray all the titles will play fine.

Well, unfortunately, I am doing the AE stuff on one computer and need to take it via DVD to the computer with the FCP. If I choose black background, do I have a better chance of laying the titles on top of the video using a 2nd video track?
also, since FCP works with a QT base, should I be rendering all my titles in AE with the QT output setting?

Everything will works if it's rendered as 32bit, with the alpha. I prefer TGAs for still sequence exports.

In the render que, under the output module, render lossless with alpha. That should make the background transparent.
