Color different in Log+Transfer and Viewer

Hi Everyone,
I'm curious as to why my colors look different in L+T than they do in my Viewer after they are transferred. The L+T window (bottom of the 2 below) is less saturated, etc. Should I just consider it a "preview" and not worry about it, going by my Viewer to be the more accurate representation? Or is there some setting I might have off in my prefs? Thanks!

I've noticed numerous differences in L & T verses what ends up in the timeline and also in the final product. Issues such as strobing, and color saturation are common. I have just grown to ignore them. Is the product on your timeline as you shot it?

It is hard to tell if the display from the timeline (or the L&T preview) is the way I shot it, because I'm really just going off the LCD on a 60D for these, which is also not necessarily accurate. I have calibrated my monitor, but it is confusing if different parts of the workflow show different images on the same monitor, even without making changes to the images.
