Clip content slipping and "jumping" after adding transitions.

(I'm just starting to edit again this week after a few weeks of downtime. I can't recall when exactly I upgraded to 6.0.4, so it's possible it's an error for the version itself.)

Basically I have two tracks of video and I am cutting back and forth between the two, often with a cross dissolve transition. Whenever I add the transition to the end of the clip on Track 2 and render it for playback, both clips playback with a weird jump, as if once the transition occurs they each want to sync up with the original end/start of the clip on the timeline. I then perform a full render, which fixes the jumping effect, but now the clip on Track 1 appears to have been slipped (the beginning of the clip seems to be several seconds later than I originally had it set to begin). Any ideas what might be going on here? I've restarted both FCP and my computer. I've thought about downgrading to 6.0.3 (which may be necessary), but I have a few other 6.0.4 projects (none that used transitions) that I wouldn't be able to open (unless that's just a 5 vs. 6 issue).

I've run into a similar problem a couple times recently and tracked the culprit down to corrupt media. What kind of footage is it and where did it come from?

Mini DV from a Panasonic DVX100B, 24PA. I did receive the timecode error upon completion of capturing via Capture Now, as the end of the media was reached rather than me stopping the capture. I've gone this route before though, as it seems most logical when I have 45min-1hr of footage that I have to capture without breaks in order to sync multiple cameras. I may just have to go back and do a batch capture with 10 minute intervals though.
