Is it better to finish a project all the way through in Sony Vegas, export it, then add the effects you want to in after effects and the export the final product there or is it better to add the effects you want to the individual clips you want effects on and import them into Sony Vegas and then do the final export there?

They both have lossless compression outputs but unless your project is short (like under a minute-ish), I would export in a lossless format (like Quicktime Animation or PhotoJPG @ 100%) back into Sony Vegas. After Effects doesn't really like long project files.
