When I use the scrims on my Arri 650W Fresnels, they have a discolored spot in the middle when I pull them out? Is this normal? Doesn't seem like it's affecting the quality of the scrim...

Yes, it's normal....Age and specifically the heat, will "stain" / dis-color the scrims. After heavy use, and typically a few years, this may lead to the center portion to eventually become brittle and just give way.
I have had some scrims for over 20 years, others, 5-6 years....
