I am compressing some episodes of the television show that i work for. They are going to be uploaded on brightcove.com. Now I know they use flash video but i would like to know what would my best settings be for 25-30min long episode with a file size limit of 100megs. I have been using compressor to give me some files but the results are not what i would have hoped. I have basically maxed out my bitrate in order to get as close to 100 megs as possible. is there a better codec than h264 for this kind of stuff. I've been using h264 since it was originally released and its been spectacular (though time consuming) Not sure why its not coming through for me. Is 30 mins too long for a web based video? Any suggestions?

There's no better codec than h264 I think.
Let's say you have audio 96kb/s. For 30min footage it takes 21,6MB so for video vou have only 78,4MB whitch makes video bitrate to 348kb/s. Not enough for high quality even with h264.
With such low video bitrate you have to use low resolution aswell - 320x240 for example.

have you thought about breaking into parts maybe? That way, you keep quality up and you only have maybe 3 or 4 parts.

I would break it up into parts. No only because of compression issues, but also the fact that most people probably would not want to sit through 30 continueous minutes of web video.
