I'm trying to merge dual system audio with my video using in points

I'm trying to merge dual system audio with my video using in points. The merging works except the manual says it's supposed to cut the new merged clip at the in point but for me it leaves all the timecode for both clips so the sound runs for a while and then the video joins. This wouldn't be a huge deal except when I try to create a sub clip of the merged clip to cut off all the fat it throws the a/v way out of sync.

Anyone? . . . . . Anyone?
 
cut the audio to the in point, export it/import it then give it a shot... without all of the extra handles fcp might play better with it?
