best approach to apply aftereffects to a editing project?

What way would be best to finalize a sort skit I am doing using after effects?

1. Render entire skit and edit in aftereffects, then render that as the final.
2. Render the specific clips from my editing program, then edit them in ae, and put those ae final clips back into the editing program to edit.

Just wondering... some scenes wont be touched by ae while some will be heavily... I am leaning towards the 2nd method.

i export clips to be edited in AE to a folder called "AE export". then i bring that folder into AE and turn the clips into comps and edit. then i save my renders to a folder called "AE renders" with the same name as the originals. then drop these clips back onto your timeline in you nle. easy to keep track this way...

If you could, id use premiere pro and after effects setup cause it works so well you can have AE project embedded into premiere. it should work on all programs using automatic duck though. but yeah 2nd option is best bet overall
