My favorite use of music in film, well, not my favorite, but definately a good one that hasn't been mentioned, were two songs from Shaun of the Dead:
White Lines as sung by Simon Pegg, Nick Frost, and a Zombie
and
Don't Stop Me Now by Queen during the start of the zombie intrusion of the Winchester.
One of the funnest scenes in recent movies, quite hammed up, but hilarious and energetic. I really dug that song/scene.

Great songs in Shrek also. I'm on my Way and Escape are very good there.
Van Morrison's Someone Like You in Bridget Jones' Diary.
FreeBird from Devil's Rejects already mentioned.
Bon Jovi's Blaze of Glory in Young Guns II
And of course, Rage Against the Machine's Wake Up in The Matrix!

Since just about everything has been mentioned already, I'll go a little obscure. In Argento's Phenomena http://imdb.com/title/tt0087909/ he uses Iron Maiden's "Flash of the Blade" to perfection.

Music placement in "Fear and Loathing in Los Vegas" is some of the best I have ever seen.
It drives the movie home.
