Well there are quite a few, and they range from cheapo to mega bucks,

If you want a freebie, you can search the web for Icarus. It was the free pre-cursor to PFTrack (PFHoe).
I've seen some nice stuff done with it, but I don't know how much work it took. This is a cool demo animation using SynthEyes to track in a real forest video: http://amfilms.hash.com/search/Entry.php?entry=843

Mark Johnson used 'boujou 4' for Rekindling. Someone gave me an old copy of '2' a few days ago so can't comment yet. But I'm going with Mark's and Anhar's advice.
